We are looking for a talented, highly motivated candidate with a strong background in microbial ecology and computational biology to expand the toolkit of sequence-to-function approaches for uncultivated microbial taxa. The successful candidate will be expected to design, benchmark, and apply bioinformatics and statistical tools to enable analysis and interpretation of stable isotope probing (SIP)-metagenomics data. The candidate will be expected to work independently, as well as contribute as a member of a dynamic, multidisciplinary team of biologists, bioinformaticians, computer scientists and software developers. The successful candidate will report directly to the Metagenome Program Head, but will work closely with the Microscale Applications Group Lead and production and scientific staff in the Prokaryote Super Program.

Tasks also involve Research & Development activities such as development of computational methods and pipelines for the identification of plasmids from metagenomics and metatranscriptomics data and characterization of their functional content with emphasis on antibiotic resistance genes and understanding how plasmids mediate the spread of these genes within and between biomes. The successful candidate will be expected to take a leadership role in the plasmid discovery project. The successful candidate will be expected to perform large-scale identification and characterization of expressed protein families from hundreds of metatranscriptome samples, associate expression patterns with habitats and other physiological conditions, and identify biosynthetic clusters expressed under certain environmental conditions, adding new functional information to protein families. The metatranscriptomic data could be also utilized for the generation of metabolic models for specific habitat/physiological condition using KBase technology. The candidate will work as part of the Prokaryotic Super Program and is expected to work independently, as well as contribute as a member of a dynamic, multidisciplinary team of biologists, bioinformaticians, computer scientists and software developers at the JGI. Associate Data Scientist

Computer Systems Engineer

Systems Infrastructure Lead

The Department of Energy’s (DOE) Joint Genome Institute (JGI) Division at Lawrence Berkeley Lab (LBNL) has an exciting opportunity for a talented systems architect to help build our high-performance hardware and software infrastructure. The Systems Infrastructure Lead will report to the Chief Informatics Officer at the JGI and will be part of the Data Science and Informatics Department. As a DOE User Facility, the JGI’s mission is to support, enable, and amplify the scientific output of the environmental genomics community. As the demand for sequencing and *omics data has increased, the complexity of the infrastructure needed to support this effort has increased. The JGI relies on high-performance computing systems managed by the National Energy Research Scientific Computing (NERSC) facility, as well as user and data management systems run in Berkeley Lab’s IT Division. The Systems Infrastructure Lead will be responsible for ensuring high availability of the hardware that supports mission-critical systems, collaborating with JGI’s partners at Berkeley Lab, and for architecting a strategy for infrastructure that can support JGI’s growth over the next 5-10 years. This role will be a unique blend of hands-on technical work and strategic planning for an incredibly dynamic workload. This position also analyzes the characteristics of JGI application codes and their usage on HPC/IT systems and collaborates with NERSC/IT to monitor system utilization. He/she is responsible for managing user data collected JGI compute and data systems, as well as assisting with operational and system-level data.
